What electric guitar or pickups would sound good and give clean warm tone for distortion pedals?

i have a schecter hellraiser floyd rose with EMG humbuckers. Everytime i use my metal zone with my tube overdrive pedal, it gives this nasty muddy sound and i want to hear that clean warm distortion tone. Can anyone tell me what pickups or guitar would give me that clean warm distortion tone.
